We don't have the expansion so can't test it for ourselves but I can tell you that the set-up with the base game is pretty tight. There isn't a whole lot of room left in the box to hold extra components so my guess is that it wouldn't all fit in the original setup.
Our card boxes do fit the standard size sleeved cards (not dragonshield) but of course sleeved cards added to the bulk of the card so less will fit in each card box so in this case, if you sleeve your cards I don't think there is enough space to hold all the cards.
Maybe someone else will chime in that has the expansion and can tell you for sure :)
